I would either do a hostel or search under "weekly mansions, Tokyo"

You just got to keep searching. That is why people book in advance, yunno. Sometimes, they may not have rooms left for 2 weeks at a go. Worst comes to worst, you may want to stay at 2 or 3 places in 2 weeks.

Two weeks in Tokyo is a long time...if you can't find a hostel, then for those days go to a Hostel in Nagoya or Kyoto or Nara or Osaka or Nagano...

You could also split up and stay in capusle hotel rooms. Low on glamour, but cheap.

Last minute trips are expensive.

Tokyo is expensive.
