When you travel by rail or air in Japan, check out the English version of Norikae-Annai (δΉ—ζ›ζ‘ˆε†…) provided by Jorudan. This is a Train Route Finder.

Type in station names, date and seat type, and you'll find out how to get to your destination.

For mobile web access using i-mode (NTT DoCoMo), EZWeb (au by KDDI) or Yahoo! Keitai (SoftBank), follow the directions here.

The Japanese version offers more services.

Good site Michigan90, as well as train routes, also gives you options for internal flights and buses as well!
That will be useful for our trip this summer.
I used this site for train timetables last time I went to Japan, Enter the station name, good but it only covers trains.

I like that Hyperdia one too.

I've been using Google Maps a lot lately, it gives you a few different routes and the prices. I also like being able to zoom in and follow the route. :) Though, you have to be able to type the station names in Japanese.

This service covers all regional and national rail networks, domestic airlines and ferries in Japan.

I searched routes between Yokohama and Hakata in Fukuoka.
