The Tokyo-Nagoya leg is definitely covered by the JR pass.
Many thanks for the tips. It does seem transport is very limited around the island, and neither of us drive, so hiring a car is out of the picture I do have major doubts that we'll find accomodation upon arrival, so booking in advance would be the best option. Can't say i'm too keen on sleepng in mountain huts, surrounded by wild Macacque and hundreds of large insects! If we're unable to do so, hopefully we can catch the earliest possible ferry, do some exploration and catch the last ferry of the day back to Kagoshima.
