Tokoyo to Mt Fuji -

Hello I am travelling to Japan in July to visit my son who lives in Kyoto flying in and out of Tokoyo my question is when we are returning to Tokoyo we are allowing a couple of days of look around Tokoyo want to see the old part of Tokoyo and want to know the way to get from there to Mt Fuji my husband has a thing about mountains and has seen lots around the world, have purchased the JR rail pass, flying in and out of Narita airport. Any help appreciated.
