Talk about a difficult question to answer, here's my top 5 (for now)

1) Twilight Princess,
2) Ocarina of Time
3) Link To The Past
4) Wind Waker
5) Phantom Hourglass

No Majora's Mask that mask looks soo friggin' scary 2 me

I've not really played Majora's Mask that much. I only bought it when I got my Wii (same with Four swords). Also have only just got the Oracle of Ages / Seasons games so my list could easily change.

Finished Minish Cap, suppose it was good, but it'll never be a classic.

Majora's mask was good, but i HATED the three day system. it got annoying in a dungeon where u kept dying or was late and midnight of the third day was during a boss battle so u get ownt. Also saving was annoying, and so was the fact that u lose all your items when you go back in time. I never even botherd to get al the fairies
