Ermm,
Why don't you write it in both!

Mail from Western counties to Japan should are recomended to be marked like so...

Name
Street Address, Town(Address1),
City, Prefecture(Address2), Postal Code
JAPAN

example:
Mr. Taro Yamada
1-16-24, Minami-gyotoku,
Ichikawa-shi, Chiba 272-0138
JAPAN
Japan Post officially accepts this format. If you try and write in Japanese scripts, the chances are good that the letter will never leave England.

As long as "JAPAN" is written clearly in English on the envelope and you`ve paid proper postage, the letter will be sent to Japan. All my family sends me letters using labels printed with my address written in Japanese and the addition of a handwritten JAPAN below it.
Although the Japan Post seems to have an official format, the actual delivery is done by people who read and guess at where you mean. If the address is one that is easily misunderstood out of order (like all but one of mine so far) the chances of your letter arriving safely drop quite a bit if the address is written in English.
