jisho.org is better. More customizable, and more features. Such as sentence look-up, Kanji, Kanji by radical, common words only, etc.

Kanji by radicals is cool, but I use jishop for that. I just really like the new interface. Sleekest I've ever seen. Try searching "thank you" on both Nihongodict and Jisho.org. The top result on Nihongodict is ありがとう, and in jisho.org ありがとう is 20-30 words down.
