The JR East pass can only be used within the EAST side of Japan, the detail info can be found in the JR site or japan-guide.com
And no Subways are not JR. Although Subway company and JR already have collaborations making it more convenient for the passengers, so you really can't know the difference anymore
But Tokyo is dominated by JR so the pass is very convenient.
