Akihabara and Harajuku are just places in Tokyo. You should broaden your horizons and look at visiting the Kansai area, with Osaka, Kyoto, Nara, Himeji, Koya-san, etc, especially if you want to see historical places.
3-4 months will cost many thousands of dollars. If you aren't sure what your budget is, and you need to save for other stuff as well, perhaps a shorter trip is more realistic, such as a few weeks?
