Skymark Domestic Flight Check-in

Will be flying on Skymark Airlines between Tokyo and Naha and unsure of the check-in process particularly as it relates ID verification and ticket issuance. Booked online and provided only a receipt and site said bring credit card used to book with to counter at check-in. Are there other verification processes we will go through or need to be aware? We will be traveling with passports but have a family member who will be traveling with military ID and a registration card issued by the Japanese government. Will this be sufficient to board a domestic flight? Thanks!
