Yes, you can take the Limousine bus. When you take the bus to Tokyo, make sure to get off at Tokyo Station. There is a prior stop at the city air terminal, so don't get off there. You'll catch the bus in the same place you got off, there will be a booth where you can buy a ticket.

There is plenty to see at night, even if it's just walking the city streets. Just try not to get lost. If you do, get a cab and tell them to take you to which ever station you got off the train at, like "Shibuya Eki made onegaishimasu" -Shibuya station please-
