Shinjuku is a ward in Tokyo that you can probably explore in a day or less.

What are your interests?

Why do you want to go to Japan...

Culture: Kyoto (probably too far for your short stay), Kamakura, Nikko
New Culture: Odaiba, Shibuya, Akihabara/Ueno, Shinjuku
Music: Akihabara, Shibuya, Harajuku
Meet People: Don't know

See if you have time to hit up Yokohama, a mix of a bit of everything..

Good luck and enjoy your stay, do post pics
