From what I can see, unless you are living the high life and eat in Michelin-rated restaurants, your food budget is quite high ($200/head/day). As far as gifts and omiyage (souvenirs), $400/day is quite a bit as well. But that depends on what you want to buy. Transport is the same. $100/day for trains and cabs is too much unless you are darting from end to end in a cab and you take that cab everywhere.

I can give you a more detailed answer at the other site. The added plus is that there are people who live in Tokyo on that site and can answer specific questions.
