Not quite Japanese but i really like A tale of two sisters.
For some Japanese flicks Seven Samurai and ofcourse Sky High.
Man but do love Uotani Kanae!

My favourites would have to be:

Final Fantasy Advent Children (for it's awesome cinematics,animation, sound track and action scenes)
Toki wo Kakeru Shoujo (great storyline, hilarious yet sad and happy all in one movie! ;__; very very trippy. )

It was a hard choice but I have to say Final Fantasy VII: Advent Children... I haven't seen alot of JP movies and I'm in to horror... I liked the American versions of Ju-on and Ju-on 2 though... and I enjoyed watching the first Death Note movie... XD
